Meanwhile, Colin is on a date with psychiatrist Madolyn Madden. During sometime later, Costigan is at a store where two mobsters from Providence are asking for money but Costigan brutally beats them, resulting in the injuring ohis hand. During his first meeting with Frank, he tries to convict Costigan as a cop by hitting his injured hand with a boot, in which he gains trust and calls off his occupation. After Frank leaves and goes to his apartment, Colin calls him at a crime scene of the two dead Providence mobsters and Frank tells him to arrest a mobster to fit in the crime. Then, Costigan is chatting with Frank and as he shows off a cut-off bare hand, Costigan goes to the bathroom and disposes the wires he's wearing as he calls Queenan sometime later and requests no wires but micro-processors. As Mr. French is slapping around a man, Costigan pistol-whips Jimmy Bags as he was about to pull out a gun, much to French's suprise and Costigan's regret. At a diner, Frank gives brush-off to a church's deacon, a preacher, and a nun. Sometime later, one of Frank's men, Fitz, is in an interrogation room and Colin poses as his lawyer, with the interrogation un-recorded. Colin let's Fitz call his "mother", which is a warning sign to Costello's crew to clear the evidence and abandon their criminal activities. Costigan soon visits Madolyn about his issues and his issues begins to annoy her when he is given pills and as she goes out to find Costigan into helping his distress. Around some time earlier, as Costigan meets with Queenan and Dignam, Dignam gives another rude remark to Costigan, further angering him and they briefly fought before Queenan breaks it up. Costigan then remarks about his operation and then Dignam reveals that Frank has a mole (Colin) in the Special Investigations Unit.

Later, during an operation from the SIU into recording a deal of Frank's crew and Chinese mobsters. Colin calls Frank about the deal. At the warehouse, as the SIU records the deal, Colin sends Frank a message to keep their phones off. During the deal, Costigan secretly texts the unit a message as Frank deals with the Chinese leader (with Frank having Robert, a Chinese man, translating what the leader is saying and also to the leader since the leader doesn't speak English). Meanwhile, one of the camera professionals forgets to add an extra camera in the back. Back at the deal, they exchange their products as the Chinese gets the micro-chips and the Irish getting their money. In the warehouse operations, Captain Ellerby, one of the main captains of the SIU, savagely attacks the cameramen for forgetting to add the extra camera as the others break off. The next day, Dignam has a conversation with Costigan and he previews of the rat in the SIU. As he meets with Madolyn, he talks about Colin's relationship with her and she moves in with Colin. Frank then calls Colin about the SIU finding about the rat and he agrees to get records. After the call, Frank is encountered by Dignam and Queenan and they make a friendly deal.

Billy then soon confronts a junkie who soon reveals that Frank is a FBI agent. Costigan then reveals this to Queenan that night. With Frank at an opera, Billy meets with his crew to retrieve an envelope for Frank. Later, he meets Madolyn at her former apartment and as they conversate with Colin's presence, the two eventually make love. With Ellerby's advice, Colin meets with Frank at a pornography theater to exchange the envelope. Costigan, who happens to be there, then follows Colin around the streets and they notice each other but they remind in their shadows. As they are about to confront each other with their weapons, Colin accidentally stabs a Chinese bystander and Costigan searches for Colin but he escapes. Colin then constigates a tape of the Chinatown area and sees Costigan but his face isn't revealed on the tape. As Costigan meets with Frank, Frank becomes aware about his crew being infiltrated and he scares Costigan with his gun.

The next day, Colin tries to talk to Queenan about the files but Queenan declines since he notice that Colin is aware about Costigan as a rat for Costello's crew. Then, when Queenan is called by Costigan and leaves to meet with him, Colin haves Queenan tailed by Internal Investigations Unit agents. On 344 Wash Street, Queenan meets with Costigan on the roof, Costigan informs Queenan that Frank is aware of the rat. Soon, Costello's crew arrives to meet with Costigan and they attempt to escape. Queenan orders Billy to escape and he stays behind to negotiate with Frank's crew but instead, they throw him out the window. As Costigan escapes, Queenan's body falls in front of him, much to the IIU agents' suprise. As Frank's crew encounters Costigan and attempt to escape, SIU agents ignores Colin's orders and shoots at Frank's crew, wounding Delahunt and one of the IIU agents is shot in the shoulder. At the SIU headquarters, Dignam thwarts about Colin having Queenan being tailed. Dignam then attacks Colin and both have a vicious argument. As Colin reveals that Dignam and Queenan had files about the rat. Ellerby tells Dignam to unlock the files and take a leave of absence, much to Dignam's annoyance. When Dignam refuses, he resigns. At the hideout, Costigan talks to the wounded Delahunt, in which he reveals that he accidentally gave Costigan the wrong adress before he passes away. Colin informs Frank that he is unable to access Queenan's files as Costigan meets with Madolyn. Colin uses Queenan's blood-stained phone to call Costigan, much to his suprise since he is called from Queenan's phone and he answers the phone about the operation.

Later, the news reveals that Delahunt's body was found and is soon to be a police officer. Then, Frank's crew goes to find a crate of cocaine, where Frank is being tailed and Frank ordering Colin to get rid of the tail. At the deal, the crew are ambushed by the police (with Costigan escape before arrival) and all of Frank's crew are killed in the ensuing gunfight. Frank, wounded, then calls for Colin but Colin appears, revealing that he had found out that Frank is an FBI informant. Colin worries that Frank had mentioned his name to the FBI. Soon, when Frank tries to shoot Colin, Colin is quick enough to shoot Frank in the chest, killing him. At the SIU headquarters, after being applauded, Colin meets Costigan for the first time. As Colin searches for Costigan's file, he founds out that Costigan left, then realizes he saw Frank's envelope. Colin decides to erase Costigan's file.

Costigan then meets Madolyn with a recorded tape of Frank's conversation with Colin. As she listens to it, she becomes enraged at Colin and soon ignores him. Costigan then reveals that Frank recorded everything of his conversation and tells him to meet where Queenan died. At the meeting, Costigan then ambushes Colin and pistol-whips him into arresting him. As he attempts to arrest him, Colin reveals that he erased Costigan's file.  SIU Trooper Brown appears and points his gun on Costigan as Costigan explains to Brown that Colin is Costello's rat. As they enter an elevator, Colin tells Costigan to "kill him" as Costigan requests "I am killing you". As they exit, Costigan is shot in the head by Trooper Barrigan and soon shoots Brown. Barrigan reveals that he is also a mole of Costello. Soon as they erase their fingerprints, Colin kills Barrigan. When Colin explains his attempt to save both Costigan and Brown, a funeral for Costigan is held as a police memorial that dedicates him, Colin sees Madolyn and attempts to talk to her after the funeral, but she ignores him.
